I might be wrong but if they aren't growling or hissing and fluffing themselves up to look agressive then they are probably playing. I think I'd be tempted to block the flap at nights once she's home so that she can rest assured that no-one's coming in and also it's safer for her to be indoors at night. Good for her though that she's managed to re-establish her territory!
