Congratulations on your new kitty! Some horrible people dump cats or move away and leave them but sometimes cats jump into vans and end up very far from home. So please get him checked for a microchip if you haven't already.

A couple of possibilities:
- If it's a static water dispenser as opposed to a filtered water fountain, you need to change the water every day.
- Some cats don't like the taste of tap water, but will drink bottled still mineral water.

I think what you're describing might be damage from urine and doesn't wash away.
We disinfectant weekly with Safe 4 disinfectant (I like the clear version), leave it for 10 minutes and then rinse and dry.
